When I press the "show in iTunes store" button it links to the album with the cover that gets portrayed, and not the actual album.

You don't need to do anything with it all, unless perhaps artwork isn't populating properly in the library in which case you can delete it and let iTunes rebuild it. It will contain many nested subfolders, some of which will contain .itc2 files.

You can convert the tracks to Apple Lossless format which will allow you to add artwork and ensure that if you copied the tracks into a new library you would get all of the tag information. With .wav files all you would get would be the filename as a the track name.
